I use a trial version from XG works 3 (from Mitsubishi formal site) to upload the program in FX5U, The next message appeared after reading from the PLC.
"Element versions are different between the project and the ones of GX Works3.
Do you want to update?
[Caution]
The status
is changed to unconverted one after updating. Unable to restore it once you update.
Setting contents (label initial value and other settings) might be changed.
Please check it after updating.
When FBs used in ladder program are updated,
they are changed to undefined one.
Please execute [Update FB/FUN] from [Edit] menu.
Unable to correctly open the ladder in versions 1.047Z or earlier ones,
in which undefined FB was included.
The same is true of the case that writing data to PLC while undefined FB ladder was included in unused data and reading it
in older versions.

If I make some modification with the uploaded program and then download it again, is there problem?
Should I accept update? (accept or deny the message is safe)
